Calibrate and maintain quality control for mass spectrometry (MS) analysis of proteomic samples using the Thermo Scientific™ Pierce™ 6 Protein Digest Standard, Equimolar, LC-MS Grade, a highly validated equimolar protein digest mixture.

The Thermo Scientific Pierce 6 Protein Digest Standard, Equimolar, LC-MS Grade, is a highly validated equimolar protein digest mixture for use as a quality control sample for mass spectrometry (MS) analysis of proteomic samples.

  • Positive control sample - optimized and validated as a quality control standard for mass spectrometry applications
  • Excellent sequence coverage - on average, greater than 70% sequence coverage of the 6-protein mixture
  • Validated peptide quality - digestion procedure optimized for minimal missed cleavages and over-alkylation
  • Rigorously tested - high-quality, consistent, 6-protein digest guaranteed and documented via lot-specific certificates of analysis
  • Stable - provided in a stable lyophilized format
The Pierce 6 Protein Digest Standard contains an equimolar mixture of highly pure bovine cytochrome c, lysozyme, alcohol dehydrogenase, bovine serum albumin, apo-transferrin, and beta-galactosidase. The proteins are reduced, alkylated (iodoacetic acid), digested (MS-grade trypsin), and desalted (C18) after trypsin digestion to provide a quality LC/MS-grade standard free of intact protein. The peptide digest provides excellent sequence coverage with minimal over-alkylation and missed cleavages. This digest has been robustly tested for peptide quality, digestion efficiency, and lot-to-lot uniformity and is suitable for LC and LC-MS applications.

What are the UniProt IDs for the proteins in the Pierce 6 Protein Digest, equimolar, LC-MS grade (Cat. No. 88342) standard?

The UniProt IDs for the proteins in the Pierce 6 Protein Digest, equimolar, LC-MS grade (Cat. No. 88342) standard, are:
    Serum Albumin, Bovine (Uniprot: P02769)
    Cytochrome C, Bovine (Uniprot: P62894)
    Lysozyme, Chicken (Uniprot: P00698)
     β-galactosidase, E. coli (Uniprot: P00722)
    Apo-Transferrin, Bovine (Uniprot: Q29443)
Alcohol Dehydrogenase, S. cerevisiae (Uniprot: P00330) or Mass Spectrometry Support Center.

How do I verify the LC-MS system after installation of a new column for proteomic applications?

Several technical replicate injections of a known standard sample, e.g., Pierce BSA Digest (Cat. No. 88341), Pierce 6 Protein Digest (Cat. No. 88342), or Pierce HeLa Protein Digest Standard (Cat. Nos. 88328, 88329) should be used to equilibrate and compare the new column to reference chromatograms.

How do I assess my LC-MS system performance?

The best way to assess the performance of an entire LC-MS system is using a mass spectrometry calibration solution, peptide retention time standards (Pierce Peptide Retention Time Calibration Mixture (PRTC), Cat. No. 88321 and Pierce LC-MS/MS System Suitability Standard (7 x 5 Mix), Cat. No. A40010), and a known standard sample, e.g., Pierce BSA Digest (Cat. No. 88341), Pierce 6 Protein Digest (Cat. No. 88342), or Pierce HeLa Protein Digest Standard (Cat. Nos. 88328, 88329) specific to your application. We recommend frequent assessment of LC-MS system performance on a routine basis to compare results over time.

I don't need a complex digest for my MALDI study, but I need something more than a single protein digest. What do you recommend?

We recommend using the moderately complex Pierce 6 Protein Digest, equimolar, LC-MS grade (Cat. No. 88342).

Which standards and calibrants do you recommend using for assessing LC-MS system suitability?

Here are our recommendations:

- Pierce Peptide Retention Time Calibration Mixture (Cat. No. 88321) for LC system and gradient optimization
- Pierce BSA Protein Digest, MS grade (Cat. No. 88341), Pierce 6 Protein Digest, equimolar, LC-MS grade (Cat. No. 88342), and Pierce HeLa Protein Digest Standard (Cat. Nos. 88328, 88329) for "bottom up" LC-MS method optimization and LC-MS suitability assessment
- Pierce LC-MS/MS System Suitability Standard (7 x 5 Mix) (Cat. No. A40010) for assessing the gradient, sensitivity, and dynamic range of the LC-MS system for discovery and targeted peptide quantitative workflows
- Pierce TMT11plex Yeast Digest Standard (Cat. Nos. A40938, A40939) for assessing system performance for TMT-based quantitative workflows
- Pierce Intact Protein Standard Mix (Cat. Nos. A33526, A33527) for "top down" LC-MS method optimization and LC-MS suitability assessment
